That is probably your problem, be careful. Bit of a fiddle to get it out, don,t twist it. Check it moves freely up in the seating to seal of the air tubes. you might find it has swollen and sticking in the bore. Gentle emery to get it to clear works . read Errols really useful pages on the subject.
We are a friendly lot on this forum always ready to share what we have learnt, in the joys of owning a Benelli.
thanks! Ill update what I will find and the results from the stepper cleaning and new plugs. One step at a time.

Update, all plugs were rusty and crusty and hand tight. One was practicly coming off by itself and not even hand tight.

stepper motor has had white piston but the piston is very dirty, black.

coils have been changed sometime with the usual dremel and cut some basic coils to fit:

putting it back together tomorrow.
 
The deeper you dig the more you find, plugs, stepper clean up you may be on the way. coil replacements ,as I said good is good ,faulty is not. Air filter good or not ? have a look at the injectors, you may be getting close to salvation.
dont rush the rebuild, check everything when you are in there.
Going to the bike , clear the alarm if its got one, clutch in. press the starter and she fires to life . You have it, yes it sounds like a bag of spanners, that,s good . you know it supposed to.

New plugs made start a lot easier. Got worried when she showed active code on start but luckily fixed with reattaching temp sensor. My original mytz-14s battery was fine. Plugs or the one loose plug was the issue so far.

From the front L2R 123
it appears yes! From the driver perceptive left 3 middle 2 right 1. Counterintuitive. I just diassembled all and the plug #3 was not connected so I have forgot to plug it or it has came off by itself. I assume I have forgot it. So next assembly and hope for the best. Unlucky that the air duct blocked view to that problem plug when I worked on the wrong cylinder.
